Shopify QuickBooks Desktop Integration Cost

There is no first-party Shopify connector for QuickBooks Desktop. Intuit's included Shopify app supports QuickBooks Online and Intuit Enterprise Suite only, and the Desktop e-commerce route Intuit itself points at is powered by Webgility, which starts at $139 a month, or $109 on annual billing, for 500 orders and requires at least QuickBooks Desktop Plus 2022 or Enterprise 22. So a Desktop seller pays at least $1,308 a year for a job that costs a QuickBooks Online seller nothing. That price gap is large enough that the right answer for many stores is not a connector at all, but either moving the books to QuickBooks Online or posting one summary journal per Shopify payout by hand.
Most guides written for this search treat Desktop as a footnote. They describe the free Intuit connector at length, then add a line saying Desktop users have options, and never put a number on any of them. The number is the whole decision. Below are the three real routes, what each actually costs in August 2026, and a straight rule for which one fits your order volume.
Does Shopify integrate with QuickBooks Desktop?
Not directly, and not through the app most people find first. The connector Intuit publishes in the Shopify App Store and inside QuickBooks Online works with QuickBooks Online and Intuit Enterprise Suite. It does not connect to QuickBooks Desktop Pro, Premier or Enterprise.
What Intuit does publish is a QuickBooks Desktop e-commerce integration powered by Webgility. That is a third-party product Intuit has adopted as the supported Desktop path, and it posts every Shopify order, fee, payout and return into Desktop individually with full line-item detail. It is a real integration and it works. It is also the most expensive of the three options here by a wide margin.

What Webgility costs for QuickBooks Desktop
Webgility publishes separate ladders for Desktop and for QuickBooks Online, and the Desktop side is priced noticeably higher at every order level. These are the figures from the vendor's own pricing page, checked in August 2026.

Three add-on costs are easy to miss when you budget for this. Extra orders beyond your plan run about $10 a month per additional 500. Each sales channel beyond the plan allowance is $20 a month, so a store selling on Shopify and Amazon and eBay is paying for two extra channels. And every plan includes only three months of historical data, with a wider backfill charged at $200 one time. If you are connecting mid-year and need the year to date, budget that $200.
The QuickBooks Enterprise question
Searches for a Shopify QuickBooks Enterprise integration usually come from stores large enough that the monthly connector fee is genuinely irrelevant next to the cost of a bookkeeper reconciling by hand. For those stores Webgility is the straightforward answer and the Desktop Complete tier at $749 a month covers 5,000 orders.
Worth knowing before you commit: Intuit now also publishes Intuit Enterprise Suite, and the first-party Shopify connector does support it alongside QuickBooks Online. If your Enterprise renewal is coming up anyway and you were already weighing a move off Desktop, the included connector is a real part of that calculation. It is not a reason on its own to migrate a large company file, but it belongs in the comparison.
The summary journal route, in full
This is the option almost nobody writes up properly, and for a store under a few hundred orders a month it is both free and correct. Instead of importing every order, you post one journal per Shopify payout. Four journals a month, roughly ten minutes each.
Pull the numbers from Shopify's payout reconciliation report, under Finance then Documents, or from the balance transactions export under Settings, Payments, View payouts, View Transactions. Note that the balance transactions CSV is emailed to you rather than downloaded in the browser, which catches people out the first time. The export carries transaction date, type, order number, payout status, payout date, amount, fee and net, which is everything the journal needs.
The entry for one payout looks like this:
- Credit sales revenue with gross sales for the payout period
- Credit sales tax payable with the tax you collected on behalf of states
- Debit merchant fees with the Shopify Payments processing total
- Debit sales revenue, or a contra revenue account, with refunds
- Debit your bank account with the net amount that actually landed
Done correctly the journal balances and the bank debit matches the deposit on your statement to the cent, so the bank reconciliation clears in one click. If you would rather bring the transaction detail into Desktop as a file than key a journal, Desktop reads Web Connect files, and it is straightforward to turn a transaction CSV into a QBO file that the register will import directly.
Reconcile by payout date, never by order date
This trips up more Desktop sellers than any connector bug, and it applies whichever route you pick. In the US, Shopify Payments settles a minimum of three business days from the business day after capture. Thursday's deposit is Monday and Tuesday's orders. If you filter your export by transaction date and compare it to a deposit, the totals will never agree and you will spend an afternoon looking for an error that does not exist.
Filter by payout date instead and the batch ties out exactly. The same trap exists on Amazon settlement periods and on Stripe payouts, so if you sell across several channels it is worth fixing the habit once rather than per platform.
How to choose, in one paragraph
Under roughly 300 orders a month, post summary journals and spend nothing. Between 300 and 1,000 orders a month, the honest question is why you are still on Desktop, because moving to QuickBooks Online at $38 a month gets you the included connector and costs less than the Webgility plan you would otherwise buy. Above 1,000 orders a month, or where a large company file, an industry-specific Desktop build, or inventory that has to stay in sync makes migration genuinely impractical, Webgility earns its price and you should buy it without agonizing. Whichever route you land on, the number worth watching separately is what each sales channel actually pays you after fees.
